An in vitro methylated bacmid containing the complete KSHV genome (termed BacM) was used as a positive control for the MeDIP procedure. All probe signals were background corrrected by subtracting the ratios from a negative control sample containing the unmethylated KSHV bacmid (Bac). A further negative control (SLK) from KSHV negative cells was used to identifiy and permanently flag probes with show extensive crosshybridization. The negative controls Bac and SLK are hence not represented by a seperate data column in the matrix, but the raw data files are nevertheless included in this dataset....
